We did have cooties...some of us still do. I think little boys were picking up the vibe that little girls can cause a world of trouble and were, therefore, to be avoided at all costs. It's just that their hormones kick-in and obliterate the significance of trouble. Or, rather, trouble pales in comparison to the quest for...uh...female company. So, perhaps the term "cootie" is a way to define the feminine mystique--at least as perceived by a 9 year old boy.
Boys and girls both have cooties. When they become active, it's called
